Advanced Configurations

Legend	Name	Description
A	Graphics and Rendering Options	Defines the quality of graphics rendering for plots and other rendered elements. The effects are more notable on plots from DE analysis.
B	Default filters for Differential Expressino	Defines the filters to be applied by default to differentially expressed genes.
C	Restore Defaults	Restores all configurations in the program to their default values.

Legend	Name	Description
A	Proxy Options	Defines a proxy to be used when performing web requests. This option may be useful in Institutions or Companies with more restricted internet connection.
B	Connection Request Options	Defines the number of attempts and waiting time when trying to download files.
C	Parallel Downloading Options	Sets the maximum number of parallel downloads. Higher values may present a performance benefit when downloading hundreds of files, but may cause issues in servers with restricted number of connections.
D	GEO Experiment Types	When checked, shows an error message when loading currently unsupported experiment types.

Legend	Name	Description
A	List of installed R packages	The complete list of packages installed in the R environment (local library). This list does not include any releases installed in the OS.
B	Pending Package Updates	Checks for pending updates for the currently installed R packages. Mirrors come from both CRAN and Bioconductor repositories.

Legend	Name	Description
A	Load files from local Library	Loads the library data from a file defined by the program. If not available (e.g. in the first run), a new file is created inside the User subdirectory.
B	Load library files from a specific file	Uses a specific file to load the current library. Only valid GEAP Library files are currently supported.

Legend	Name	Description
A	Load local projects database	Loads the project entries from a file defined by the program. If not available (e.g. in the first run), a new file is created inside the User subdirectory.
B	Use Projects database from a specific file path	The project entries are loaded from a separate file defined by the user. This support is exclusive for files generated in GEAP.
